Yes the soul travels from one body to another, be it to any form.

About your question,

first thing is that the tomato will not have a soul but the plant that it grew on does have a soul. Since you are not the one detaching the tomato from its plant, it's not supposed to fall upon you.

Secondly, Hinduism says that all those things that are necessary for survival cannot be categorized as a sin. Food materials were purposely put on earth for our survival.

But the sin also depends on your purpose behind doing something. Let's say you're not cutting down tomato plants to eat or sell but instead you're stealing them out of greed or just squishing down the plant for no reason at all.

Such deeds rely on what your intention is with it but if it's a basic need then that will not be a sin.

As in case of humans, it will definately be a sin if a human eats a human since it was never meant to be that way. Humans were made to live in harmony and grow together rather than killing and eating one another. If you take the example of animals, their chain is built in a manner that they're meant to kill and eat each other for survival.
